You'll want to use the Biodome in building a farm. Once you have a decent farm growing, you'll be able to harvest the plants. If you've learned all the crafting recipes from the Scientist, you'll be able to make Circuit Boards, Liquid Explosives, and Living Glass. That will make you millions of units in a system with a good or great economy.

The biodome, to my understanding, is not meant to be spammed for O2 like the vegetube. It's there as a progress building and to show unlocks. Yes it does provide a benefit, but I don't think the devs' intent was for us to use it as a means of progression, especially when you start to unlock new machines a little further down the line.
For spacing I usually put a straight corridor off of my base, attach the biodome to this, then do another corridor off of the sides of the new biodome then rinse and repeat until I have all of my biodomes placed. Then I delete the corridors and put doors on the biodomes, only one on each dome. I usually put a biodome on top of the initial base ...
Biodome itself generates some oxygen, build grass spreaders to start generating biomass. They are in the oxygen tree in the blueprint screen. It produces a bit of O2. But itself doesn't do anything. You'll still need it tho. Just think of it as another information screen, like all those other ones you already have.

Biodome is more like an indoor zoo, biosphere is more like an ecology museum. Biodôme. Never been to San Diego Zoo, I assume it's way bigger and nicer than biodôme. But, Biodôme is a walking distance from the planétarium, insectarium, stade olympique, and like 15-30 minutes from downtown through the metro.

At maximum scaling, only the central 1/3 of the dome is within the harvest cylinder, and is vertically centered on the interface, so only plants glitched ...
Remove it, plant your plants, then put the foundation back in. I’ve found that the hit area for where you can plant in the bio dome is smaller and it only snaps in place really close to the right spot. I’ve also had a couple cannot build // invalid positions when I’m trying to rush to plant them near the same time.
