Sequence of shooting which rounds first shouldn't matter much, if at all. One only needs to be aware that when/if .22 Long Rifle rounds begin to hesitate upon chambering, that a carbon ring may be present from shooting .22 Shorts. If so, it's a simple matter to pull the bolt and scrub the chamber. After that, back to shooting.
krazykeny , the Marlin tube feed bolt action will shoot all three 22's, short, long and long rifle, the new XT series will have an adjustable trigger similar to the Savage Accu-Trigger, but the earlier 981, 881 etc. can be found used for a decent price if you're looking for a used rifle.

MOST 22 autos will not feed or cycle 22 shorts, or CB caps. They CAN be manually fed into the chamber, and shot 1 at a time. The exception is some of the older Remington rifles, such as the 550 or 550-1, which has a "floating chamber". You can mix shorts and LRs together, and the rifle will just munch it's way thru them.

If you want a semiauto that will shoot .22 short, long, or long rifle interchangeably look at a Remington model 550-1/552. Sometimes you earthlings REALLY amaze me!
This is an early Model 60A 22 short, long, or long rifle with a 23" barrel. The 60A was available in a Sporter or Target version. It appears Winchester made this model from about 1932 to 1939 and sold about 165,000 of them. This 23" barrel version was only made in 1932-1933. After 1933, all 60A's were made with a 27" barrel.
The barrel is as thick as some of todays bull barrel 22 rifles. The rifle comes to sight picture very easy and natural. One of the kind of odd features is that the bolt will stay back until the trigger is allowed to return. You can run it in semi~auto mode or use the oversized action knob as a bolt.
