On December 3, 2000, the Bishop of Charleston, Robert Baker, recognized St. Francis Xavier High School as an independent Catholic high school within the diocese. In 2020, due to declining enrollment SFXHS closed and Cardinal Newman High School (Columbia, South Carolina) took the remaining students.

The former principal of Parkersburg Catholic High School in Parkersburg, John Golebiewski, sued the diocese in May 2020. Golebiewski said that the school declined to renew his contract for the upcoming school year because he had alleged misconduct by the school's chaplain and its football coach.
