After the end of the Cold War, Eindhoven was transformed into a military transport base. Initially it was home to F27-300M Troopship aircraft. Over the years, Fokker 50, Fokker 60, McDonnell Douglas KDC-10, Lockheed C-130 Hercules and Gulfstream IV aircraft were stationed at the air base. The Fokker and KDC-10 aircraft have now been retired.

In 2017 the Belgian Air Component, German Air Force and Royal Norwegian Air Force confirmed orders by joining the MMF program to a total of 9 aircraft of which 5 will be based at Eindhoven Airbase and 4 at Cologne Air Base. They will carry Royal Netherlands Air Force roundels and be registered as Dutch aircraft.

Air Operations Control Station Nieuw-Milligen is a military air traffic control centre and has a single helipad for military use. After the dissolution of the Netherlands Antilles the airports on Bonaire , Saba and Sint Eustatius became a part of the Netherlands, however they use the TN prefix instead of EH which is used for other Dutch airports.
