The sixth season deals primarily with the Straw Hat Pirates's exploration of the legendary Skypiea, a land of winged humanoids built upon clouds, where they face off against Eneru and his henchmen. With the war's start, Eneru decides to make a bet: of the eighty-one combatants currently on Skypiea (the Straw Hats, the Shandians, and his own forces), only five will remain in three hours' time. The Shandians engage Eneru's forces, the remaining priests fight the Shandians, and the Straw Hats fight whoever is left.

The story arc, called "Punk Hazard" (パンクハザード), adapts material from the end of the 66th volume to the end of the 70th volume of the manga by Eiichiro Oda. Having left Fishman Island, the Straw Hats recover a distress signal originating from Punk Hazard. There they discover Caesar Clown, an ex-Navy scientist, experimenting on children.
The TV cut of the film, first aired in April 2011 in Japan, adds a 15-minute prologue to the start of the film. The new section adapts the Whisky Peak arc in abridged form to explain how the crew meet Vivi. The 2014 TV cut of the film adds 2 new scenes, to frame the film, increasing the run time by 4 minutes.
