In 1817, Seneca County was reduced in size by combining portions of Seneca and the remainder of Cayuga County to form Tompkins County. Part of this territory, the current towns of Covert and Lodi, were returned to Seneca County in 1819. The original county seat of Seneca County was located in Ovid, where a court house was constructed in 1806.
The area that is now Watertown was settled in the early 18th century, but was not incorporated as a separate town until 1780. Its town green, extending north–south between United States Route 6 and Woodbury Road, was laid out in 1772, and a colonial meetinghouse built at its edge (where the present town hall now stands), the area began to take shape as a village center.

US Route 20, conjoined with New York State Route 5, intersects New York State Route 96 in the village. The largest active landfill in New York State, Seneca Meadows, is northeast of Waterloo in the town of Seneca Falls.
Seneca's two main inlets are Catharine Creek at the southern end and the Keuka Lake Outlet. Seneca Lake lets out into the Seneca River/ Cayuga-Seneca Canal, which joins Seneca and Cayuga Lakes at their northern ends. It is fed by underground springs and replenished at a rate of 328,000 gallons (1240 m³) per minute.
