The museum originated with the Da-Co-Tah Indian Club, which began campaigning in September 1951 to use the Union Indian Agency building to house a local museum. [1] In 1954, the club sponsored legislation, H.R. Bill No. 8983 by U.S. Representative Ed Edmondson, that petitioned the return of the building to the municipal government of Muskogee, Oklahoma.

The depot was designed as a combination passenger and freight station by C.F. Morse, Chief Engineer for the Santa Fe. It is an adaptation of the brick depot standard they called the "county-seat." The depot is a single-story structure and rectangular in shape, that measures 202 by 26 feet (61.6 by 7.9 m). [4]
The Three Rivers Museum was established in Muskogee in 1989 as the dream of local historian Dorothy Ball, chairman at that time of the Muskogee Historic Preservation Commission.
