Rainbow Lakes Estates is located in western Marion County and southeastern Levy County at 29.1458° N, -82.4994° W. [4] US 41 forms the easternmost edge of the community, 6 miles (10 km) north of Dunnellon. [5] Ocala, the Marion county seat, is 22 miles (35 km) to the east, and Williston is 17 miles (27 km) to the north.

It has a similar name to nearby Sun 'n Lakes South, a subdivision south of Lake Placid , also in Highlands County.
