In 1969 the high schools Bettendorf, Muscatine, and Assumption left the league for conferences that made more geographical sense. Ottumwa, Burlington and Keokuk High Schools then invited Quincy, IL (Catholic Boys) to join them in a four-team league that maintained the Little Six Conference name. That affiliation fell apart after a couple of years.
The conference added Maharishi and Iowa Mennonite in 1996–97 and Ft. Madison Holy Trinity joined the league in 2005 as Aquinas's successor. Harmony High School consolidated with Van Buren schools in 2016. For the 2019–20 school year, the Iowa Mennonite School changed their name to Hillcrest Academy, and adopted "Ravens" as their mascot.
