There is plenty of information online and on this forum about kindle publishing, all you have to do is use the search bar and type in kindle direct publishing (KDP) for beginners and you'll find all you can read/research/study about KDP.
Same thing happened to me last month. I took a few PD books down(yes, they were differentiated too) after getting the initial email from KDP, then my account was terminated. I contacted KDP and provided proof that the remainder of my catalog was indeed originals. My account was reinstated within 3 or 4 days.
Kindle's book cover requirement is more tolerant of smaller covers. Not so with CreateSpace. Also, pay attention to resolution. Here's a PRO TIP: depending on your niche, pay attention to vector art. The most recent Kindle best-sellers I've been involved with use vector or pure text covers. Again, it depends on your niche.
Then I created a second, smaller guidebook that I sell both on my own site and on Kindle. That book gets almost 10 sales on Kindle for every direct sale from my site. And, based on my Amazon Affiliate tracking, most of the Kindle buyers are not coming from my site (or they are, but the cookie is expiring before they purchase it).
Amazon cracked down on publishing PLR on kindle a while back. Not surprising really, as there were tons of identical PLR books (just different covers and authors). It's best to use completely original content now otherwise you stand a good chance of having your account closed.

They have my POD publisher name attached to them. Although, my contract with that publisher states that I retain full rights to my work and the publisher only has non-exclusive rights. So, when I uploaded the Kindle versions of those books on my own, I decided to change the title of one book, so that one sailed through with no problem.
The Kindle device allows individuals to increase/decrease font size and change the display to suit them. Using standard fonts and formatting (paragraph, Heading 1, Heading 2, etc.) seems to mean fewer formatting problems downstream.
