I would like to be able to copy and paste multiple items on a Mac using key shortcuts. For example, ⌘1 would copy item 1 and ⌘2 would copy item 2, etc. Then ⌘! would paste item 1 and ⌘@ would paste item 2. If there is already a program for this please let me know or if you can make me one. Also I need it to be a free program.

The 'E' is not text, it is artwork. iTunes on your Mac has the same artwork. This artwork is located within the iTunes app.
You will see a blank screen in Preview since you have deleted the image. Press Cmd+V and your image will reappear, but now, in a different format that can be copy-pasted across Preview documents. Finally, select this 'new format' image using Cmd+A, copy it using Cmd+C and navigate to your PDF document and paste using Cmd+V.

This is now the best method available with the most recent MacOS update because: (1) it can be called from any text input, (2) it now displays anchored to the input instead of in a random location, (3) you can immediately type to search and use the arrow keys, and (5) you don't need to ⌘V to enter the chosen character, you just press Enter.
3 I'm using my macbook pro with an international Spanish PC keyboard and am trying in vain to find the tilde '~' character. I've tried the layouts "British - PC" and "U.S. International - PC" but cant figure out how to get that tilde to show.

On macOS, a reliable tool for copying thousands of small files and folders is rsync (Remote Synchronisation).
What it means is that a block copy copies everything in a data block from one device to the other. The results are almost an exact copy of the original. A file copy, on the other hand, copies data file by file, and while the file data remains the same, the location of the file on the source and destination devices will likely be very different.
