The seminary was founded in 1905 as Bethany Biblical Seminary by A.C. Wieand and E. B. Hoff. While the two were traveling in the Holy Land overlooking the village of Bethany from the Mount of Olives in 1901–02, they decided to name the new Bible institute Bethany. Bethany moved from Chicago's inner city to a new campus in Oak Brook, Il. in 1964.
Founded in 1946, BLTS was essentially a department of Bethany Lutheran College (BLC), before the two institutions were officially separated in 1974. [1] BLTS is located adjacent to the BLC campus, which overlooks the Minnesota River valley in Mankato, Minnesota, a community of about 53,000.

Preus never regained the presidency, and died in 1995, months before he was scheduled to preach at the chapel at Concordia Theological Seminary. During his last years, Preus continued teaching and preaching. His private library was donated to Bethany Lutheran College in Mankato, Minnesota.

By mid-2024, several more institutes had been accredited at ATS. They included Kairos University which was founded in 2021 by Sioux Falls Seminary, South Dakota, Evangelical Theological Seminary Pennsylvania, Houston Graduate School of Theology Texas and Taylor College and Seminary in Edmonton, Alberta.
