Bay City has a Commission-Manager form of government. The Mayor, who is elected to a four-year term, is the presiding officer of the City Commission and has the power to appoint some board and commission members, with the approval of the City Commission. The Mayor of Bay City is Kathleen Newsham, who has served in that capacity since January 2016.

The James Clements Airport Administration Building was designed by local Bay City architect Joseph C. Goddeyne, and constructed by the Webber Construction Company in 1929–30. [8] It was designated a Michigan State Historic Site in 1980 and listed on the National Register of Historic Places in 1982.
The Bay City Hall is a Richardsonian Romanesque building constructed of Indiana limestone, sandstone, and granite, measuring approximately 120 feet by 200 feet. The multi-gabled roof is tiled, and a large sandstone tower, nearly 180 feet high, is located at the southeast corner.
Public transportation in Bay City began with the Bay City Street Railway Company, which operated horsecars starting in 1865. Electric streetcars began replacing the horsecars in 1889; by 1893 electric lines ran down Washington, Center, and Third Streets, meeting at Center and Washington; an interurban electric line connected Bay City to Saginaw, Flint, Detroit, and Cincinnati by 1895. Bay County was founded in 1858. The first courthouse was a small clapboard structure at the foot of Fourth Street in Bay City. In 1867, this had grown too small, and a new courthouse was erected at this location, opening in 1868. By the late 1920s, however, Judge Samuel G. Houghton was campaigning for a new courthouse.
