The prediction is made by "threading" (i.e. placing, aligning) each amino acid in the target sequence to a position in the template structure, and evaluating how well the target fits the template. After the best-fit template is selected, the structural model of the sequence is built based on the alignment with the chosen template.

Homology model of the DHRS7B protein created with Swiss-model and rendered with PyMOL. Homology modeling, also known as comparative modeling of protein, refers to constructing an atomic-resolution model of the "target" protein from its amino acid sequence and an experimental three-dimensional structure of a related homologous protein (the "template").
It has been shown that, given the structural alignment between a target and a template sequence, highly accurate models of the target protein sequence can be produced; a major stumbling block in homology-based structure prediction is the production of structurally accurate alignments given only sequence information. This template is used on approximately 7,500 pages and changes may be widely noticed. Test changes in the template's /sandbox or /testcases subpages, or in your own user subpage . Consider discussing changes on the talk page before implementing them.
In the following example, recursive SMARTS notation is used to combine acid oxygen and tetrazole nitrogen in a definition of oxygen atoms that are likely to be anionic under normal physiological conditions. [$([OH][C,S,P]=O),$([nH]1nnnc1)] The SMARTS above would only match the acid hydroxyl and the tetrazole N−H.
A target structure (ribbons) and 354 template-based predictions superimposed (gray Calpha backbones); from CASP8. Critical Assessment of Structure Prediction (CASP), sometimes called Critical Assessment of Protein Structure Prediction, is a community-wide, worldwide experiment for protein structure prediction taking place every two years since 1994.
To change this template's initial visibility, the |state= parameter may be used: {{Molecular biology | state = collapsed}} will show the template collapsed, i.e. hidden apart from its title bar. {{Molecular biology | state = expanded}} will show the template expanded, i.e. fully visible.
