In this configuration it was drawing 0.17-0.18A of current through the USB port. After maybe 30ish minutes the battery voltage was up from ~3.5V to 3.7V and when I put it back into the Kindle it booted and show about 10% charge. I plugged the cable back in and it went back to the on/off, no current state like before.

Lithium ion batteries are happiest if you never push them to Max full or empty. It will extend the lifespan of the battery. Mine only charges to 97% too. Let your battery run all the way down until it shuts off itself and then fully charge it - it helps for a short period of time, then it is back again to 97%.
