While most apps work fine in this configuration Steam only allow a single instance open at any time even if it's installed in 2 separate directories and being run by 2 separate user accounts. If I could tell the Steam installer to allow multiple instances, then I could install it in a separate directory for each user.
Some applications does not allow multiple instance, so I figure I will use a virtual machine or something along that line to achieve my goal. (To be specific, the application I want to run is a IM application and does not allow more than one instance, and if possible, I also would like to run a second instance of a game)

If the developers of League of Legends have restricted it from being run multiple times on the one computer then its for a good reason. Since LoL is an online game that requires an account, my guess is its so you can't run multiple instances with different logins and therefore gain an unfair advantage. I assume this is what you're trying to do.
If I just try shift-clicking the taskbar to open a new instance, nothing happens. Similarly if I double-click the .exe then nothing happens. Nothing shows up on the screen and a second instance won't run. I have two slightly different versions of the software: 01.14.026.1006 and 01.14.026.1012 (so quite a minor revision between the two).
Second this. I've had multiple instances of programs open at once, no problems. Programs may enforce a single instance for various reasons--I've even run into one that enforces no more than 6 instances. (Poor man's batch processing since their own batch processing is bugged.) –
