They are use on the end of lumber the norm or on the edge of lumber.... It will be much easier to simply make a 45 degree cut widthwise not lengthwise on each piece and glue the two together. If done carefully the joint will be almost impossible to see. Seeing how you own the bit and having issues with making it work I'd suggest calling Rockler and asking for their advice.
I have a Rockler bit 61886. It is a finger joint bit but I cannot find any instructions for how to use it. I bought it a few years ago at a clearance sale at Rockler. I have a need for some finger jointed lumber and want to use it. Attached is a picture. The puzzling thing about the bit is at the top is a square 1/4" cutter.
TangoDown3727. An UPcut spiral bit is the best choice for box joints. The up-cut pulls the stock toward the base of the router or the router table surface as it cuts, so it makes for a very clean dado or groove because it also pulls the chips/dust out of the groove which helps avoid overheating the bit and giving a very clean cut.
