The play/Broadway version of Rent is most definitely set in the early 1990s based on all the evidence listed above. Additional evidence for the 1990s setting includes: costumes - Roger wears flannel which was an early 90s staple; looking at photos of the cast all outfits are clearly 90s/grunge style, not 80s clothing.
