Usually, any abbreviations of anything are in capitals. So using EMT in capitals does not necessarily mean that emergency medical technician should be capitalized. Think about CPR. When writing it in a sentence, you would use "cardiopulmonary resuscitation" - not "CardioPulmonary Resuscitation." The same goes for ACLS.

As far as capitalization, it should be lowercase. Basically all acronyms are written in caps, but that does not mean the individual words should be in all caps. I raised this issue recently at Talk:Emergency medical technician#Capitalization of article titles. According to the WP:MOS, article titles should be in sentence case.
Most reliable sources do not consistently capitalize names of departments at universities. I have checked. If you investigate and find that a substantial majority of independent, reliable sources consistently capitalize department names, then show me your findings and we will compare. I see no need for WP to capitalize more than most newspapers.
