The Mindanao State University–General Santos was created six years after the establishment of the Mindanao State University Main Campus Marawi City on September 1, 1961. It is one of the state universities of the Philippines with the aim of providing education for the different strategic locations across the island of Mindanao.

The MSU-Institute of Fisheries Research and Development was formally organized and made a distinct unit of the Mindanao State University pursuant to a special order signed by then President Mauyag Tamano on December 4, 1973 placing the MSU Naawan Fisheries High School under its immediate supervision.
Initially, classes were conducted at the grandstand of Dalican (Poblacion) Pilot Elementary School. However, in 1975, all the school facilities were destroyed in a fire. Following this event, the then mayor of Dinaig , Datu Odin Sinsuat, donated and sold a portion of his 55-hectare property, which now serves as the university's current campus.
The next year, in 1988, the High School Department opened enrolling 196 students for the pioneer batch, thus allowing Holy Trinity School to offer the complete Basic Education program. SY 1989-1990, the school acquired legal personality as Holy Trinity College of General Santos City Inc. when it was registered with the SEC on May 21, 1990.
