My best guess is world gen spawning a queen bee larva and then a few moments later something new generated over it and broke it. As for beating her with fresh character, maybe. Since she spawns from far away, you have time to gather wood and craft basic things.
A Bezoar can be good for the Queen Bee fight -- poison damage can stack up quite a bit. Remember to fight Queen Bee in the Underground Jungle; she enrages anywhere else (beehives tend to make pretty good arenas for the fight). I recommend keeping your Fallen Stars and Gel in your Ammo slots; helps declutter the rest of your inventory.
couple suggestions arena: make it big, leave some honey, add a heart lantern and a campfire accessories: reforge to warding so the small bees deal 1 damage, farm jungle enemies for the bezozar, the bees will be nothing except free i-frames. get a cobalt shield from the dungeon (hope you've beaten skeletron) and maybe a shark-tooth necklace will help (drop from the blood moon)
if you're one master mode i think you should fight queen bee with at least meteorite armor and the space gun with jester arrows with platinum bow with a good modifier, but if you are on a mode like classic i think skeletron can be killed first as in classic mode queen bee has a bit of a low chance to drop anything useful for skeletron, but if you are going to attack the wall of flesh i really ...
I believe Queen Bee is most useful to fight before Skeletron, as her weapons work well against Skeletron and the Dungeon enemies. Thus, I only tested pre-hardmode weapons obtainable before skeletron. This includes Hellstone items, which, while very powerful, are not as high a tier as Shadow Chest items IMO.

The only boss that this occurred so far for us is the Queen Bee, others seamlessly despawned even if another player was alive 3000ft away. Depends on how often it uses the bee attack (which is free damage + chance to heal) and if i already have tinkerer unlocked (for warding). Bezoar (or whatever it called) should help with poison chip damage, but i never actually tried to use it, so i don't know if it's worth a slot.
