The county derives its name from the Merced River, or El Río de Nuestra Señora de la Merced (River of Our Lady of Mercy), named in 1806 by an expedition headed by Gabriel Moraga, which came upon it at the end of a hot dusty ride on the El Camino Viejo across the San Joaquin Valley in Spanish colonial Las Californias Province.
Branciforte County was the original name of Santa Cruz County in 1850. The reference was to the 1797 town of Branciforte. Klamath County was created in 1851 from the northern half of Trinity County. Part of the county's territory went to Del Norte County in 1857, and in 1874 the remainder was divided between Humboldt and Siskiyou counties.
