   I've been looking for .3ds files for Pokemon Y but to no avail. I was hoping to use this subreddit's rom resource thread as it's helped me in the past, but I noticed it was gone, and I've seemed to already exhaust all of the slightly nonsketchy sites.

   Yep - I went with X. They're the two best versions of X and Y rom hacks. I myself am not a fan of Cut always critical hitting in the rebalanced version, plus type changes? Ugh. I still recommend them, but I prefer the Legal Version. All 721 or so Pokemon catchable in the wild? It's great.

   a) To make a HANS patch (simpler) just use BrainDump on your 3DS to dump your Pokemon X/Y. Then proceed to step 2. b) To make a CIA installable (harder, easier to access) your going to need a CIA of Pokemon X/Y (google is your friend). Then your going to want follow this guide here. Remember to download the Pack at the very top.
