The protagonist, Koyomi Morishita, is a short, clumsy, female high school freshman who is mercilessly teased except by her good friend Yumiko.Seeing a flyer about a school for magicians, Koyomi takes the enrollment exam and becomes a student of Misa Anehara, a powerful master magician.
Koyomi goes there only and meets Misa. Misa tests Koyomi for magic aptitude, but Koyomi fails. The next day after school, Koyomi and Kaho go to a shopping district together, only to get separated. Koyomi uses magic to protect a girl from getting attacked, and Misa happens to witness it. Misa invites Koyomi to help her out with her current job.

In a parallel world, seven-year-old Koyomi chooses to live with his father Shodai Hidaka following his parents' divorce.At Imaginary Science Research Institute, Koyomi listens to his father explaining Imaginary Science, the study of parallel worlds, and Imaginality, the individual's consciousness that shifts between worlds called Parallel Shift.
Koyomi and Kazune get married and have a son named Ryō. An attacker causes havoc at the exhibition that the Takasaki family is visiting, but Koyomi manages to save Kazune and Ryō from the attack. Going back to work, Koyomi learns that an Optional Shift, a forced Parallel Shift to a specified parallel world, targeting Kazune has taken place.
