As the crew arrives in the Vergon system, they find a security cordon put in place around the planet by the starship Nimbus, which Leela recognizes as the flagship of famed space captain Zapp Brannigan. Upon docking with the ship and coming aboard, the Planet Express crew meet Zapp and his long-suffering executive officer, Lieutenant Kif Kroker.

Zack Handlen of The A.V. Club gave the episode a B+, stating, "'Brannigan Begin Again' has some great gags, including what might be the lines from the series I quote most often. As oddly tensionless as the plot is, there’s still enough spine to hold up some solid scenes, and Zapp remains reliably entertaining asshole.
To end the sabotage, Leo enlists Zapp Brannigan and Kif Kroker, who then hire Bender to locate the eco-feministas. Fry infiltrates Leo's empire as a security guard. Amy is angered by her father's sexist jokes and joins Leela, while Bender bugs Fry's phone in case he communicates with Leela.
Zapp Brannigan leads an attack on Tarantulon VI, claiming numerous silken artworks for Earth. Earth President Richard Nixon considers this a windfall, and gives every citizen a $300 tax rebate. Before the fake relationships are exposed, Kif calls Brannigan to the bridge; a new course Brannigan chose has endangered the ship. Brannigan pilots the ship too close to a black hole. Realizing the danger, Brannigan promotes Kif to Captain before fleeing the ship. Fry and Leela nearly kiss before they are interrupted by the ship breaking in half.
Later, Fry, Leela, Bender, Zapp Brannigan, and Kif, deciding the time has come to fight back, steal a heat-seeking missile from a museum exhibit and launch it toward the Decopodians’ newly constructed Mobile Oppression Palace.
